Nina has Coco brainwashed and makes her participate in the construction of the Doominator. Crash eventually destroys the robot, liberating Coco and disabling the Doominator. The Doominator collapses and barely misses the Bandicoot home and Crunch , sparing much of Wumpa Island.

Escaping from the collapsed Doominator, Cortex praises Nina for betraying him, and promises to be more evil in the near future, though saying he was still going to "spank her stupid". The Bandicoots decide that it is time for celebration, leading Crash to shout his first word in the series and the object of their celebration: "pancakes"! The DS version of the game largely follows the story of the home console versions, but with minor alterations such as Nina Cortex having a greater role and the inclusion of Dingodile.

Crash wakes up and goes to find Aku Aku on Mount Wumpa. Arrived at the top of Mount Wumpa, Crash is confronted by Cortex and his powerful mutants. Aku Aku and Crash now start a new adventure together to fight the evil mutants and restore peace in the Wumpa Island. The two of them eventually find out that Cortex is using the mutants to harvest the islands of their resources to build a gigantic dancing robot called the Cortexbot , and use it to, not only draw people's attention with his groovy moves, but also destroy his enemies and conquer the world.

Sanity Island with a special raygun powered by the mojo extracted by Cortex with a device he created and located in his lair on the other side of N. Sanity Island. Nina is sick of being a mere henchmen and decides to dethrone Cortex. She tries to convince N. Gin to join her side, before Crash interrupts them. After Crash collects all the crystals and defeats Nina on N. Sanity Island, the two of them team up to stop Cortex and his giant robot.
